Nike Pro Compression Shorts. I've been running in them for a few years now and they're great for preventing chafe and keeping the goods in place. Plus, not too expensive and they last for months before you have to get a new pair.
Most dedicated running shorts have a built in support liner. If you're not too worried about showing if they get damp, those work pretty well. Otherwise, I'm a fan of compression shorts, be them underarmour or the nike pro line. Since I'm a runner, I tend to get the compression shorts with a shorter inseam (3-6 inches) than those geared toward basketball, soccer, or football (6-9 inches)
When I was in the Marines, day one they gave us these shorts and we had to run in them with just this and a shirt. Now 7 years and 30 pounds later I still use them when I run. Now i just wear Basketball shorts over them. They let my tiny dancer breathe and for less than 9 bucks, they can't be beat. Go for the olive drab for the full effect and get a half poly mix running shirt while your there. Not only are they the cheapest, theyr'e the best. If thousands of Marines use them to run and walk in 7 days a week in Boot Camp and beyond, I think you'll do just fine in them. Soffe Running Shorts
Any boxer briefs will work, I've been running in BVD cotton boxer briefs since I ran cross country in high school. They're cheap and comfortable, $13 for a 3 - pack.
Shorts that have a built in boxer or brief are awesome because you won't have two separate waist bands chafing. It's nice to have both the boxer/brief and short stay in place for the whole run. I recommend the Run:Response Short ,and if you prefer to wear the two separately, you can buy just the boxer briefs, which are wicking and incredible, the WDW Boxer Brief
The "best underwear for running" is no underwear. Running shorts, by definition, include a built-in liner.
Patagonia, Active Sport Boxer Briefs
This is the closest thing I can find to the patagonia capilene running boxer briefs that I picked up a few years ago before a deployment.
I run marathons but the true test of underwear for me is how it performs when you are rucking 10 miles with a hundred pounds of food, ammo and water not to mention body armor in 120+ heat.
Most of the seams on these things are woven instead of being sewn, and the major seam that normally runs along the inside of your thigh and tends to chafe the hell out of you is offset, which is brilliant. I wore nothing but these patagonia underbritches for a year long deployment and after I got back for running, they have all they are like compression shorts in a softer material with absolutely no chafing. Good stuff.
Then again, if you don't mind a little exposure you can always go with the military version of the high slit running shorts mentioned by others, we call them Ranger Panties.

Bike jock straps. I usually run in gym shorts so the strap or UA compression shorts work best for me.
I honestly don't understand how some of you run commando. I've tried it once and my balls got pummeled. Easily my worst run ever so I'll NEVER do that again.

I really like the C9 by Champion Running Short Available at Target. They are easier to run in than basketball shorts and boxer briefs or commando under shorts. They have an underwear-like liner that is built in to them...which makes it convenient. If you're hell bent on wearing your own shorts with separate underwear C9 also makes briefs...also available at Target. I've read the reviews in thsi link...but I disagree...I think they hold up well and they are really comfortable.
