The last couple times I've looked for apartments I've used Rent.com. They allow you to customize your search based on the area of the city, amenities, pet policy, etc. Most apartments listed on the site provide links to floor plans and some even have virtual tours. They will also send you a $100 pre-paid visa card if you sign a lease at an apartment you found on the website. They don't list every apartment/apartment complex out there, but they list more than enough to get you started on your search.
I found my last place to rent though hotpads.com. it was a great resource for finding them and has a great interface. It shows where they are located and you can search specific areas.
I agree, Rent.com is a great site. Check local newspapers (and their websites) also. Really just stay away from craigslist!!!
If you are looking for something outside of a typical complex, find a local Remax office. You get to deal with an actual realtor, and it only costs the landlord more, it does not cost you any more. Especially if you live in an urban area.
If you are just looking for a complex, search apartments and your zip on Google, and visit the closest ones after checking out floor plans on their websites.
Either way you do not have to pay for a service, and get to keep more of your money.

I have used Rent.com with success, but found Move.com to be a much more spiffy tool to do the job. Rent.com forces you to register which makes it a little bit of a hassle to get started. Move.com has a cleaner site, and more options to help filter your apartment search results. Give it a try!
There is no definitive best answer for this question because every landlord doesn't use the same website to post their apartments on. The best way to answer your question is to recommend different search websites. Lifehacker did a poll on their website and posted their findings.
Rent.com is good but it does not contain MLS listings (therefore limited supply in most areas)

I like Rent.com too, where I found other sites frustrating. Their $100 move-in gift card is a nice little bonus too.
